he problem arises with more than 1 applet is used for the same page. My personal belief is that java applets should be avoided at all costs.

to me java seems like a much "cleaner" technology than for example flash but I don't really know because I haven't done anything with it except for those jmol applets
my thought is that the problem is because of initialising the applet twice. Maybe putting the "initialise" command into the header would help. but I won't do that. If I want to use another jmol applet then I will just use a link to a separate page.
Flash beats java any day of the week, in terms of usability and website integration, in my book.
